So far, as the manga's story progresses, there are no signs that Isshiki will try to possess Kawaki's body. He just lost his Karma, an important part of owning one's body, in his battle against Jigen.

According to Epic Dope, Amado may be responsible for Kawaki's Karma to return. With his help, Isshiki managed to plant the Karma seal in Kawaki.
The villain was supposed to resurrect in Kawaki's body, but thanks to Amado and Koji's plan, it did not happen. So now that the villain has resurrected in Jigen's body, the process has taken away "all the data from other possible vessels to avoid replicating that body," which makes Kawaki lose his seal.
Sure, Kawaki has been hating his Karma seal, but he can no longer have the powers that come with it. As a few enemies are now on their way to the Hidden Leaf, it is a big question about how he can defend his life and others, especially Naruto.
Anyhow, despite what happened, Comicbook noted Kawaki is about to get a major power boost as "Boruto" continues. Now that the Hidden Leaf and Naruto are in danger, Amado offers Kawaki the exact power he needs to give the town and everyone the protection only he can provide.
Amado wants to instill a new Karma mark in Kawaki that no Otsutsuki spirit can possess. The genius scientist has wanted to do this all along.
Amado's plan to return Kawaki's power and ability seem to open the door for a possibility of making Karma the new force in the shinobi world. Though the legacy of the Otsutsuki clan has come to an end, he may have a way to bring it back to life in a much more positive way.
